[9, 3, 6, 0, 6] -> [0, 3, 6, 9, 6]
[3, 3, 6, 0, 6] -> [0, 3, 6, 3, 6]

Podría usar el Fisher-Yates Shuffle (código adaptado de este sitio):

function shuffle(array) {
    let counter = array.length;

    // While there are elements in the array
    while (counter > 0) {
        // Pick a random index
        let index = Math.floor(Math.random() * counter);

        // Decrease counter by 1
        counter--;

        // And swap the last element with it
        let temp = array[counter];
        array[counter] = array[index];

Use la versión moderna del algoritmo de shuffle de Fisher–Yates :

        j = Math.floor(Math.random() * (i + 1));
        x = a[i];
        a[i] = a[j];

    return a;

Versión ES2015 (ES6)

 */
function shuffle(a) {
    for (let i = a.length - 1; i > 0; i--) {
        const j = Math.floor(Math.random() * (i + 1));
        [a[i], a[j]] = [a[j], a[i]];

    return a;
