Me gustaría establecer el nivel de registro para DEPURAR en tomcat, pero en la consola, sin embargo, solo INFO y WARN output. ¿Alguien podría decirme qué pasa?

En primer lugar, el nombre del nivel a usar es FINE, no DEBUG. Supongamos por un minuto que DEBUG es realmente válido, ya que hace que la siguiente explicación tenga un poco más de sentido...
En la sección Handler specific properties, está configurando el nivel de registro para esos controladores a DEBUG. Esto significa que los controladores manejarán cualquier mensaje de registro con el nivel DEBUG o superior. No significa necesariamente que los mensajes DEBUG se estén pasando a los controladores.
En la sección Facility specific properties, estás establecer el nivel de registro para algunos registradores explícitamente nombrados en DEBUG. Para esos registradores, cualquier cosa en el nivel DEBUG o por encima será pasado a los controladores.
El nivel de registro predeterminado es INFO, y aparte de los registradores mencionados en la sección Facility specific properties, todos los registradores tendrán ese nivel.
Si quieres ver todos los mensajes FINE, añade esto:
.level = FINE
Sin embargo, esto generará una gran cantidad de mensajes de registro. Probablemente sea más útil establecer el nivel de registro de su código:
your.package.level = FINE
